So I deleted the connect direct, war and database. I then re-added the war thinking I'd be able to set it up again but it still see the old implementation. How do I clear this and start again?

Connect uses the Java Preferences API for determining the location of the fileLibrary. If the file library exists and is configured, then Connect assumes that everything is ok.

Couple of options...
1) Use a different filename or path for the .war (this is the Preferences Key)
2) Remove Connect's FileLibrary preference from the Java Preferences Store
3) Remove the fileLibrary
